TheAlpha Trion Protocolswere the total sum of knowledge ofAlpha Trion,as well as the protocol by which it could be downloaded into thebrain moduleof a worthy bot. Sometimes, the bot in question might fall into the depths of their mind and consult a simulacrum of Alpha Trion himself. If the host was ever killed then the Protocols transferred to another worthy Cybertronian.

Long ago onCybertron,Alpha Trion compiled all of his accumulated knowledge into a form that could be transmitted into the mind of a Cybertronian. By this time, he had two students, namelyOptimus PrimeandUltra Magnus.As theAutobotsformed, the two disciples decided to share the power of their mentor, with Optimus being given theMatrix of Leadershipso he could benefit from its wisdom whilst Magnus was host to the Alpha Trion Protocols.
EventuallyMegatronkilled Ultra Magnus. Optimus sensed his death and believed that the Alpha Trion Protocols had downloaded to a new bot. He believed that the Protocols might have gone to one of theGuardians,but in reality, the Protocols had downloaded into the mind of a lone neutral scout namedBumblebee.TheEnergonscavenger went to the Autobots' hidden base to learn what happened to him; there, in the depths of his mind, he met a simulacrum of Alpha Trion who informed him of the location of theAllspark.Siege episode 4
Shockwavelater created a virus in order to cripple the Autobots' communication systems and destroy the Protocols afterSoundwavedetected their existence. The virus was successful, deleting the Protocols within Bumblebee's mind.Siege episode 6

- TheUltra Magnussold in theWar for Cybertron Trilogytoyline comes with a figure ofRung(dubbed "Battlefield Rung" ), whose clear pink deco and sculpted details somewhat resemble the holo-avatar of the Alpha Trion Protocols.
