Synopsis
In the distant past, the thirteen Primes devised a way to gather energy to feed a newborn Cybertron. They created the matrix of leadership as a key that would activate a huge machine capable of harvesting suns. They decided that suns orbitted by life-carry worlds would be exempt from the galactic energy harvesting quest. Upon arriving on Earth, populated by early man, one of the thirteen, known as the Fallen, challenged this rule and waged war on his brothers. The brothers sealed themselves and the matrix in a cave to keep it out of the Fallen's reach. Since then, the Fallen has hovered in space, bidding his time.
In the present day, Skids, Mudflap, Ironhide and the agents of NEST are tracking down fugitive Decepticons hiding out on Earth. Sensing a Decepticon nearby, Ironhide leads the group to a steelyard. No sooner does Epps's Energon detector pinpoint the enemy robots' location thatDemolishorbursts out of the construction site and begins to rampage. The enormous Decepticons heads for a populated, prompting NEST to call in reinforcements. Their call is answered byOptimus Prime. With Ironhide's help, Optimus manages to stop Demolishor. But the defeated Decepticon delivers an ominous warning; "The Fallen... shall rise... again."
Elsewhere, Sam Witwicky listens to a news report on the television, informing the world at large that the incident that took place inMission Citytwo years agowas due to robots produced byMcClaren Roboticsrunning wild. Sam is furious that the world is buying the cover story. Sam then receives a call from his girlfriend, Mikaela, who informs him that she intends to break up with him, but Sam manages to quickly win her back. As Sam goes over his old clothes from the day he fought againstMegatron,a shard of the AllSpark falls to the floor. Brimming with energy, the shard burns through the floor, falls into the Witwickys' kitchen, and animates the nearby appliances. The resulting Allspark Mutations then proceed swarm Sam. Sam hops out of his room's window, andBumblebeebursts into the scene to save both Sam and his parents from the feral robots. Bumblebee succeeds, though not before dealing considerable damage to the Witwickys' home. Mikaela arrives just in time to see the aftermath of the scuffle, and Sam entrusts her with the piece of the Allspark for safe-keeping. Sam then departs for college.
Meanwhile, at the San Diego Garcia Airbase, Optimus debriefs NEST, including Lennox, Epps and Galloway, about their latest encounter with the Decepticons. Galloway is openly hostile towards the Autobots, and blames their presence on Earth for the ongoing threat the Decepticon pose to the human race. Optimus tells Galloway that if the President were to request the Autobots' departure, they would respect his wishes. But he suspects that Galloway is wrong in his conclusion. Later that night,Ravagebreaks into the base, and steals one of the last remaining shards of the Allspark.
As Sam settles into University life, he finds that his past is harder to leave behind then he thought. His roommate, Leo, is one of the few who doesn't believe the government's lies about the Transformers. On top of this, Sam had begun to see strange visions of alien symbols ever since he had touched the Allspark shard. Before long, Bumblebee drove to meet Sam and brought him before Optimus Prime at the edge of town. Though Optimus pleads for Sam's help in re-establishing trust between humans and Autobots, Sam brushes him off and storms away.
At the bottom of the North Atlantic Sea, Ravage, three Constructicons andThe Doctoruse the Allspark shard in their possession to revive their fallen leader, Megatron. Upon his reawakening, Megatron rockets off into space, and travels to a distant icy planet. On its surface, Megatron enters theNemesisand comes into contact with The Fallen. Without the Allspark to revive the Fallen's army, the Prime instructs Megatron to instead find the Matrix of Leadership. The Fallen tells him the knowledge to find the Matrix is now within Sam, and promises the Decepticon leader that he too will be made a Prime if he succeeds in his task.Starscreaminforms Megatron that they are already monitoring the boy.
Sam, reminded of his great-grandfather being driven to madness by similar visions of alien hieroglyphics, calls Mikaela to warn her not to touch the shard. Mikaela just then stumbles uponWheels.Mikaela easily overpowers the small robot, and tells Sam she will soon be on her way with the shard. That night, Sam is visited byAlice,a fellow student. Alice forcefully kisses Sam just as Mikaela walks in, leading her to believe Sam is cheating. As Mikaela storms away, Alice reveals herself to be a Decepticon. Mikaela returns when she hears the commotion that Alice creates, and Sam, Mikaela and Leo escape together from the evil 'bot. They are intercepted byan MH-53 helicopter Decepticonand brought before Megatron. Before the Decepticons can forcefully extract information from Sam's mind, Optimus and Bumblebee come to the humans' rescue. Optimus takes on Megatron, Starscream and the helicopter Decepticon as Sam flees for his life.
Sam, Mikaela, Leo and Bumblebee are together later that night to witness Megatron broadcasting all around the world, informing the humans that their leaders had lied about the Cybertronians' existence. Megatron then puts out a bounty on Sam's head, threatening massive damage if he is not soon turned into Decepticon custody. NEST is decommissioned on order of the President. Sam's group is joined by Skids and Mudflap, who inform them of Optimus's critical condition. Leo leads the group to someone who might be able to help; someone who uses the online moniker "Robo-Warrior." This turns out to be no other than a retired Agent Simmons. Simmons tells them that a Decepticon might be able to translate the symbols in Sam's mind, and thankfully, Mikaela has one on hand; Wheels. The drone tells them that the old Seekers would be of more help than himself. The nearest Seeker is hidden in Washington.
The group make their way to the Smithsonian Air and Space museum, and manage to get inside after hours. The Allspark shard in their possession leaps forwards and attaches itself to a SR-71 Blackbird, bringing the dormant seeker out of hibernation. The plane, named Jetfire, introduces himself, tells the group it is on a mission, and teleports them to Egypt. Jetfire tells the humans of the Matrix, the Sun Harvester, and how only Optimus, a Prime, can defeat The Fallen. Sam deduces that the Matrix would have the power to heal Optimus, and the humans depart within Bumblebee to seek it out. Thanks to Simmons's CIA contacts, the group pinpoints the Matrix's likely location. On their way their, Sam is captured on camera. Sam knows that with his location compromised, they have a short amount of time before the Decepticons converge upon him. He sends a message to Lennox to get Optimus to the Matrix's location. As the group searches nearby ruins for the Matrix, the Twins begin to bicker, and inadvertently break down a wall, revealing the tomb of the Primes. Sam finds the Matrix, but it crumbles to dust as he comes in contact with the artifact. Refusing to give up, he gathers up its remains in one of his socks, and heads out to meet Lennox and Epps as they bring Optimus to their location. Megatron and Starscream soon arrive on-scene as well, and Sam plans out to have the Autobots distract them while he gets to Optimus with the Matrix's remains. Simmons, Leo and the Twins soon find themselves surrounded by Constructicons, and then The Fallen arrives on the scene via a wormhole. Devastator, formed from the combined Constructicons, then proceeds to uncover the sun harvester hidden within a pyramid. As Sam and Mikaela raced towards Optimus, their passage become barred by a bulldozer Decepticon, who revealed himself to be keeping Sam's parents hostage. Bumblebee comes to the rescue once more, and takes on the Decepticons. Sam then instructs his parents to go aboard Bumblebee while he completes his mission. But Sam runs into trouble once more as Megatron begins to pursue him.
Simmons comes in contact with a Navy ship, and instructs them to aim their rail gun towards Devastator. Skyfire arrives to lend a hand in what is now an all-out war zone between the human military, the Autobots and the Decepticons, but sustains a direct hit. Just as Sam reaches Optimus, he too is hurt by a blast, and loses consciousness. Sam has a vision of the Dynasty of Primes who address him directly. He then awakens to a tearful Mikaela, and a reconstituted Matrix of Leadership. Sam restores Optimus with the artifact, ridding himself of his visions on the process. But the Fallen teleports before them, snatches away the Matrix, and activates the Sun Harvester. In order to aid Optimus fulfill his destiny, Jetfire crawls up to the Autobots leader, and sacrifices his energy, and his parts, to make Optimus stronger than he had ever been before.
The Navy manages to destroy Devastator with their rail gun, just as the Sun Harvester fired its beam. Optimus intercepts it, sending the ricochet to hit Megatron, Starscream and the Fallen. Optimus then takes on both Megatron and the Fallen at once, easilly trouncing both his opponents. The Fallen is slaughtered while Megatron manages to escape through a wormhole the Fallen created in the hopes of escaping himself. The remaining Decepticons then dispersed, leaving the humans and Autobots to reunite, and ponder what the future holds for them next.

- Ravage andthreeConstructicons visit theLaurentian Abyss.
- Onboard theNemesis,The Fallen is imprisoned within a metal triangle mounted on the floor.
- Rather than bringhatchlingsto life, Megatron originally intended to use theAllSparkto bring The Fallen'soriginalarmybackto life.
- Starscream and Megatron's interaction is notably more positive, with Starscream having already anticipated Megatron's orders. They don't fight once!
- Wheelieis called "Wheels." His mission (at the Fallen's command) was to recover any fragment of the AllSpark—apparently with the intention of reviving Megatron. Ravage simply beat him to it.
- When Mikaela throws the box containing Wheels, it hitsAliceand spins her head around.
- Alice is not destroyed, they simply escape her in the hot-wired car.
- The Doctoris destroyed by a gun with a laser-sight.

- Sam calls Major Lennox directly with the co-ordinates.
- Just like the Legends class toys, Devastator is formed bya dump truck,a construction hauler,a cement mixer,an excavator,a wheel loader,a craneanda bulldozer.
- The Thirteen are referred to as "skeletons" consistently.
- The Fallen is said to be making use of a "forcefield" instead of telekinesis.
- Optimus gains a similar forcefield after being upgraded with Jetfire's parts, and uses it to cancel-out the Fallen's powers.
- The Harvester actually fires, but Optimus reflects the beam back down, burning Megatron, Starscream and The Fallen.
- The Fallen attempts to escape, but Prime pulls him back with grapples.
- Megatron escapes through his wormhole instead.
- The Fallen is apparently destroyed by driving a spike through his skull.
